Use an area selection tool, and remove the areas that should be invisible.
In a more advanced way: Select everything that should be visible, and then change the mode of the selection tool to "XOR" and then select the whole texture, which in turn would deselect the visible area, and residueless remove the unseen area.

how do i do that in paint.net ive tried to find the XOR mode but i was unable to find it
